These color variations seems to happen more often indeed nowadays. What you're telling sounds like a logic, yet unprofessional(from their side), reason.
For me there is a difference between matt/gloss finish like in the Witcher 3 and these vague color variations. For both I see no reason to delete them from the database though, why would we? The more info we have the better, just give them a distinction like smaller font size or italic with a small note.
To prevent mass discussions from users about color variations in the future maybe its an idea to announce that when somebody has 2 physical copies from different regions and spots a difference a short post (without proof) is enough and a note can be added to the database.
