Because it's a "limited edition" and they want to keep it that way. Its the same for any special collector's edition with a huge demand....why not make more? Because developers want to keep it "limited".

No its because they want to keep the quality as high as they can, they also dont have their own factories so they dont want to put a crazy amount of strain on the company who is producing it. Example batmobile edition.

Not only that, but international manufacturers have schedules, time tables, and need to procure personnel and materials for any type of production. This requires time and $$$. A manufacturer isn't likely to run a line of say 1,000 more units as its not even close to being fiscally reasonable with all the overhead costs and whatnot required that they'd end up passing on to the company (Bethseda). Small runs of ANY type of product become quite expensive when manufacturing lines/molds etc. have to be replaced and reset. So that's another reason in addition to what's already said.

The GAME store at The Bullring in Birmingham allegedly still had a stock allocation for the Pip-boy edition as of a couple of hours ago. I won't be offering a group buy as I don't frequent there, but anybody who may be local who might want one could always try.
